Degenerated oligonucleotides

Oligos are synthesized with no additional charge when the degeneration is achieved by a simple mix of nucleotides in designated position. However, one exception exists: if degenerated position is located in the 3Žend of oligo, the technique and price of a the synthesis will differ. In this case, it is necessary to manufacture a special column with an anchored mixture of nucleotides first. For this reason, when degeneration on the 3Žend is ordered, it can be performed only at a scale of 200 nmol or higher and an additional fee is charged according to the table shown below.
When a small number of positions with complete degeneration (N=A, C, G, T) should be present in an oligonucleotide chain, degeneration can be achieved by simply mixing all four nucleotides in these positions. However, when a higher number of degenerate positions should be present in a chain, incorporation of 2'-deoxyinosine instead of N is highly advisable. Other possibility for degeneration is by using the universal nucleoside or dSpacer. Universal nucleoside does not have any ability to hybridize with any of the four nucleotides. Nitropyrrole or nitroindole are mostly used as universal nucleosides. dSpacer is a less costly possibility to make a position in an oligo chain that does not exhibit any ability of hybridization. dSpacer is a nucleoside not carrying any nucleotide.

Degeneration using inosine

Inosine hybridizes to little extent with any of the four nucleotides.
Use: at the place of "N" degeneration in the oligonucleotide chain, it can be incorporated at any position except for 3'end.

dSpacer is a nusleoside not carrying any nucleotide.
Use: dSpacer can be incorporated at any position of the chain except for the 3'end. It is used instead of "N" positions in the chain. dSpacer is a non-nucleosidic building block (no nucleotide is bounded to deoxyribose).
